Problem with Loading GWAS file #45

Hi,
I did PAST analysis before and the data worked perfectly fine. Now, I am redoing the analysis and in the first step of loading the gwas file, I just get 97 observation where in the effect and association file I have a lot more observation. It kinda skips chromosome 2 and 10 too. Also, not every snps of other chromosomes are included. All my data formatting is correct. Please help me with this.
