File cannot be deleted if it was created in the root of the FileManager #521

We can create files in the root of the FileManager but they cannot be deleted (the only deleteFile method need a valid directory).

Because of this we cannot test the file creation in the root of the FileManager because the file will be stick in the file system.

Only the Toolchain use this method to create the main.cc and the main Makefile if they are not created yet.
