It seems that the server for FragPipe-Analyst is still experiencing instability. As of today (11/20), I am unable to access fragpipe-analyst.nesvilab.org.

Would it be possible to release an R ShinyApp package for FragPipe-Analyst? So we can use it locally.

It seems that the single-core is being fully used. I think we should enable the "multi-threading docker" feature that you have mentioned.
