Hi @Niveda-S,
It seems to me that you're getting confused because of the way how data must be organized. You have to separate in different folders each one of your data sets. If you are testing two different searches with different engines, put them in two separate folders. If the goal is to do a combined analysis, leave ProteinPrpphet: no, and put yes on Abacus. If you want individual reports, do the other way around. |

If ProteinProphet = no & Abacus = no => no protein inference is used If ProteinProphet = yes & Abacus = no => local protein inference is used. ProteinProphet will be executed once for each folder, creating individual protein inference that will be used for each filtering. If ProteinProphet = no & Abacus = yes. Global or combined protein inference will be used. ProteinProphet will be executed once with pep.xml files from all experiments. This is the way if you are comparing multiple experiments. Regarding your second question; Each column in the final table represents a different folder. If you are comparing the search results from two different engines, make them separate folders (i.e. Crude_1_Comet, Crude_1_Fragger, etc.). IF you put all results from both searches in the same folder, they will be combined. |
