start.sh should copy protocol files into runtime folder

We currently do this in rtems-proxy, however I feel that this approach of having the protocol files in a single folder, simplifies the startup script and keeps all of the runtime assets in one place.

This could be done in start.sh or in ibek itself. For discussion.
