How often (i.e. at how many loci) does one BAM have 2x the coverage of the other?

The right way to do this is probably to plot the log of the coverage ratio, after filtering out loci where one or both have 0 coverage (or plotting them as ±∞ somehow); in this way this dovetails with #3.
