Retroarch don't load configuration file on start-up and don't save settings

Issue description

After i set font size and other settings in retroarch (libretro-Mgba core), i save configuration file through "Configuration File - Save current Configuration", and when i restart retroarch, he always load the standard "Retroarchcustom.cfg" instead of my new file. And I try save settings in Retroarchcustom.cfg - this not work too, settings reset after resetting RA.

Detailed reproduction steps

1. Change "Settings - User Interface - Appearance - Scale Factor - 1.5 > 2.0"
2. Go to Configuration File - Save current Configuration
3. Message "Saved new config to "/userdata.../retroarchcustom.cfg""
4. Restart RA and Scale factor or other settings became default, Scale Factor became 1.5 instead of 2.0
