After getting the pipeline running without being able to establish an internet connection in a conda env (thus manually unpacking core and config), due to firewall protection at our organization, I consistently get results wherein all markers are missing from the assemblies I am searching.
When I run the analysis again, with internet connection, not through the firewall, I do get results.
Is there a way to get a fully functional 'offline version'?

Fully offline version won't be possible since the process relies on a database that includes HMMs and reference sequences of the core genes.
I do have a plan to implement a network check that is more robust, i.e. unhindered by the firewall. For now, please follow the instruction from the comment I wrote in the previous issue #7.
