Tortoise Git hub windows and elcipse Juno

I have been using git has a desktop tool with tortoise for about a year. It worked ok. During the last 4 months I used git hub. I used the companion tool git hub windows because it has a nice GUI and allow seeing last changes with a synthetic view.
On my destop I rather use tortoise because I am used to it. I had the feeling that all these applications could worked together. But with time I got really anoyed by unsynced commits (which had been actually commited and push on master after a pull). In this circumstances git hub throw me away with bunch of conflicts to manually solve. Most of all on a clean untouch depot git hub happen to be unable to sync with remote depot.
On the side of this one of my cowerker use Eclispe Juno.

I d like to know if there are other person in my situation (seeing unsynced commits which should not)
