There were conflicts in `src/lib/pipeline.ml` (and also chunks that git merged but the compiler caught a problem!).

Currently, work in progress. Will be adding minor changes to better make use of hammerlab/biokepi#468
Just pushing this out in case folks giving biokepi's bioconda branch a try would like to also run epidisco since some of the recent changes are not compatible with the epidisco's master branch.
